We use X-ray microtomography in our lab to analyze the microstructure of soil and how it relates to various soil functions. We have built up the expertise to process and analyze our X-ray CT data, but also to combine with other imaging modalities with correlative microscopy and image registration. The software toolkits that we use most of the time are ilastik (for segmentation), elastix /for registration) and Fiji/ImageJ (for everything else).
